is it possible to tell skype to get its voice input from a certain port?

Since that Skype API allows you to set the Audio input port, You can try to use a virtual wave driver (you can get one for a trial period at http://www.tapiex.com/virtual-wave-driver.htm) and set it up to redirect the input of that program of yours to Skype.
